Maybe too obvious but have you put the 1 oz. bar back in to see if it continues to drop the shot?
Have you checked the bottle itself? I had one slit radially (in the back where you don't see it of course) and when I tried to remove the bottle it peeled apart. I hate to think about the mess. Every time you pull the lever, the bottles shake a bit.

Simplest solution, ignore it. That's one way to cure your OCD!!

If my MEC 9000 machines only spilled one or two additional shot I would be very happy. At every loading session it is several one ounce loads of 7 1/2, 8, or 9s everywhere.
